You can use an oil base stain under a water base poly, but do a test panel to be sure you have a good combination. Ask the store owner if his finish will work with the stain you have chosen. An NGR stain may be the best choice.

I like to fill all imperfections befor sanding, especially if I'm going to stain, I prefer Famowood filler.

The best advice I can give on floor finishes is build up the finish with a good fresh shellac, light sand between coats, then top coat with at least one coat of satin varnish. Poly products will not preform as well and don't hold a recoat once fully cured, there may be one or two exceptions, but why chance it? An oil finish would not hold up with out frequent re-oiling.
