Hard to know what he used to fill....when you say it just "wiped" off...sounds like he didn't fill the holes...with anything substantial anyway...If you're going to strip it, then any decent wood filler should suffice, and then stain darker than the rest of the piece if you want them to be noticeable, or stain to match if you don't .....before your sealer coat of finish..if theres any rot in the area of the holes you may have to treat the area with a hardener before filling to bind the fibers and provide a decent substrate for filling....
