woodworm filler

i hope someone can offer me some advice; i recently bought an antique or 1940s walnut cased clock... which was in bad repair when i received it....... i sent it to have it repaired localy..... which has been done to a good standard... only problem being.... the guy who worked on the case had problems filling some woodworm holes...

i dont know what he used but it was still soft in parts when i received the clock back..... and it just whiped off with a duster.... Also, he had stained it darker than original walnut colour; i would like to restore it to original colour and have bought some strypit... to remove darker varnish which exists now.......Can anyone tell me how i should deal with the woodworm holes? and at what stage.......? they are old holes , i know that much.... no longer active.............
