Crackled finishes are much sought after if it actually appears weathered. If you like the finish that is now on the chairs and want to keep it, you can use a polyurethane topcoat to lock it in. Leaving the flaking paint just might give the chairs a more textured look. If you must brush off any paint, wear respiratory protection and do this in a place where you can sweep up the residue and dispose of it properly.
