ANTIQUE FURNITURE RESTORATION DISCUSSION BOARD

I am working to restore an old trunk that belonged to my grandfather and I need some advice, please.
1.) Is it necessary to remove every last spot of rust? The metal straps and details were originally painted black and I plan on painting them again.
2.) The sides and top of the trunk were originally covered with something that looked like a very thick paper. All of this and the glue residue has been sanded off and I want to stain the wood. The wood is pretty much covered with tiny cracks, though, and I don't know if they have to be filled before I stain. Is there a brand or type of stain that is preferrable?
3.) Once I've stained the wood, do I varnish or put some other type of protective coat on it?
4.) What's the best way to clean/refinish the leather trim and handles?
