After you seal the wood you can color the filler with artists pigments, acrylic paints, touch up markers, whatever it takes to match them to the surrounding wood. It takes a little practice and a steady hand, but you can make the disapear into the wood work. Remember that you are not "painting" the wood, rather lightly coloring it to match. If you have large areas of fill pick a light color that matches the background color and then pull darker grain lines over. The grain lines should be softened with a dry brush or paper towel or even your thumb so they look natural.
