I normally use artists pigments with a little lacquer thinner to paint filler spots. Even colored fillers usually do not match once thaey have been sanded. You should stain first then use the pigments to in fill the color, that will give you the best match. Using a pigmented stain rather than a dye stain will also help to minimize an color differences. The smuicge marks MAY lighten up if you wash them with lacquer thinner.
